Webmaster tools - duplicate homepage

In the Google webmaster tools under Content analysis, the homepage is showing up twice, firstly as / then index.php I've taken index.php out of the xml sitemap and also blocked it with robots.txt My questions are have I done the right thing and if so, should this work? Please let me know...

Every time my company publishes a new website, it makes a link back to its own site. Many of the sites reside on the same server as the company website. Could this have any negative effects to search engines?
