Ensure the CMS is always up to date, ensure the server it's running on is patched and running a firewall, change the port to SSH, and lock down root access via IP also install a rootkit on the machine.

There is a mountain of sites out there that can give you step by step guides on locking down your machine.

Actually, to prevent your site from hacking, you should become a hacker. Then you can know how to prevent it.

some tricks:
add index.php on every directory on the server (if it's gone or if it's possible)
change an address of admin panel
hide version of your CMS
remove na footprints related with CMS engine
good password and uncommon username (don't us admin in admin panel)
