sometimes due to over optimizing for website, you will never knew that you have been penalized or banned... 
yep, have you submitted sitemap. I highly recommend to create a sitemap and submit it in Google webmaster tool. It's one of the best ways to tell spiders to index your each pages of website.
Search Engines may not have crawled into your site. It is better you submit your sitemap to various search engines. Also do search engine Submissions.

Have you submitted a sitemap at google webmaster central and checked if the links are indexed?
